You can get these little rubber lined clamps at the hardware store which are padded, and you can fold those around the seat stay and screw the rack to it instead. Like these.
I used them to attach a rack to my road bike that didn't have appropriate bosses for the rack I had.

I thought you told me about them, Zen.j/k I probably found them on bikeforums.net, but it's just as likely I found them here.
But the only problem is they might not fit those skinny stays, and I would suggest padding a bigger one with more rubber (like the leftover from your bike computer box) rather than stretching a smaller one and risk scratching your frame.

Now that I think about it, I think I'd use the clamps for the fender stays, since they're not bearing any weight, and use the bosses for the rack, if I could.
