Yes, I've used the 2-bottle Profile Design seatpost holder with a small saddle bag. As long as you've got several inches of seatpost exposed below your bag, there's room. The bottles actually lean backwards at a bit of an angle, so there's a little triangle of room for your bag.
Like KatieJean said, it depends on how much seatpost you have. I've got about five inches, and the bottle cage is right down next to the seatpost clamp.

I have a two bottle system on my bike and love it. What you need is one of the those triangle storage bags that you can get at Nashbar. The url is: http://www.nashbar.com/bikes/Product...1_10000_202602 This wedge holds quite a bit, two tubes, tire irons, and tool kit with room to spare.
