When I ride for an extended time I develop pain in my deltoids..
I do lift weights which has helped a bit.

Is it something that might be related to repetitive strain injury? Does it bother you at work? You might want to have an orthopedist check it out, especially if it's inside the rotator cuff.
I had the same problem resulting from doing too many push-ups with my arms spread out too far...is it possible that your handle bars are too wide?

Have you had a bike fit done? They would look at handlebar width along with everything else. If your body doesn't hurt doing other things, there's a good chance bike fit can alleviate the problem.

Could it be referred pain from the supraspinatus tendon?
Deltoid is a major booger for pain referral from issues at the rotator cuff.
I'd pay a visit to your friendly neighborhood sports med PT. Have them check out you AND your bike.
