Check the brake pads for any bits of metal. What you don’t want is any small metal bits from the edges of the scratch getting into the brake pads causing more scratches and noise. You could put some emery paper between the brake pad and rim brake surface and pull the brakes as you rotate the rim back and forth where the scratches are. That’s worked well for me. Scotchbrite might work too used just on the rim surface. If it’s not too deep there shouldn’t be a structural or performance problem. Did whoever trued it say anything about the depth being a problem??
